Significant Deviation in the Configuration of Tandem Repeats in Prokaryotic Genomes

چکیده
Various studies of whole-genome duplication (WGD) have been done on eukaryotic genomes, and WGD as well as gene duplication is being thought to be one of the important processes in genome evolution for some eukaryotic lineages such as yeast, fishes, and vertebrates [4]. As for prokaryotic species, however, only a few studies on Escherichia coli [2, 5] and Anabaena [3] have been reported. Furthermore, the former two studies had been performed before the genome was completely sequenced. In this study, we seek the evidences of WGD on completely sequenced prokaryotic genomes based on methods of bioinformatics and statistical analysis.

Significant Deviations in the Configurations of Homologous Tandem Repeats in Prokaryotic Genomes
We explored the possibilities of whole-genome duplication (WGD) in prokaryotic species, where we performed statistical analyses of the configurations of the central angles between homologous tandem repeats (TRs) on the circular chromosomes. At first, we detected TRs on their chromosomes and identified equivalent tandem repeat pairs (ETRPs); here, an ETRP is defined as a pair of tandem repeats s...
متن کاملAssessing Diversity of DNA Structure-Related Sequence Features in Prokaryotic Genomes
Prokaryotic genomes are diverse in terms of their nucleotide and oligonucleotide composition as well as presence of various sequence features that can affect physical properties of the DNA molecule. We present a survey of local sequence patterns which have a potential to promote non-canonical DNA conformations (i.e. different from standard B-DNA double helix) and interpret the results in terms ...
متن کاملTandem Repeats in 44 Prokaryotic Genomes and Genome Evolution
Genomes are full of various types of repetitive sequences, such as microsatelite, minisatelite, interspersed repeats, tandem repeats, and so on. These repetitive sequences are replete with information that would bring about a better understanding of not only genome evolution but also gene evolution. A tandem repeat (TR) is a DNA sequence piece containing two or more consecutive homologous eleme...
متن کاملAnalysis of Tandem Repeats Detected in Prokaryotic Genomes
Genomes contain many perfect and approximate tandem repeats (TRs) which are two or more adjacent similar DNA sequences of a certain length and are products of tandem duplication. Duplication generally requires small non-duplicated repeats as primers [1]. Present techniques for finding TRs are divided into fully automated techniques such as the Tandem Repeats Finder (TRF) [2], TROLL and Sputnik,...
متن کاملTRedD—A database for tandem repeats over the edit distance
A 'tandem repeat' in DNA is a sequence of two or more contiguous, approximate copies of a pattern of nucleotides. Tandem repeats are common in the genomes of both eukaryotic and prokaryotic organisms. They are significant markers for human identity testing, disease diagnosis, sequence homology and population studies. In this article, we describe a new database, TRedD, which contains the tandem ...
